Here are some of the best ways to access Tokyo from the Air port in Japan.
１，Access To/From Narita airport (NRT)
They have few way to get out from Narita Airport.
You can use Narita Express, Keisei Line, Transport bus, Taxi and Rent cars.
My best recommendation is to use the train!!!!
Why best use Japan Rail Pass?
JR train is a line that stretches all over Japan. By purchasing this pass, you can take any basic train, mainly unreserved seats, on JR lines. (Some JR lines and other companies’ lines may not be available.)
Keep in mind that the Keisei Skyliner service, an alternative transportation from Narita Airport to Ueno Station, is also not included in the JR Pass.

Using Bus from Narita to Tokyo station area
The Limousine Bus is the cheapest transit to Tokyo downtown from the Airport and they carry a big suitcase for you.
2, Access to/from Haneda Airport (HND)
To Shinagawa or Yokohama you can use Keikyu line (Train) (Can not use Japan rail way pass)
To Hamamatsu cho or Tokyo station will be good to use Tokyo Monorail.(Good news you can use JR Pass)
You better use Tokyo monorail to access to Tokyo If you already have Japan rail way pass.
Use Tokyo monorail and JR line to go to Yokohama if you have the JR Pass.
All Air ports also have Taxi. but You have to avoid private Taxi like not licensed Taxi.
Not Licensed Taxi is still illegal in Japan they call white Taxi.
